Syllona would be neutral to either side under normal circumstances, but she's under a lot of stress that's slowly been piling up and claiming some tangible form of control for her future sounds like a really good idea to her. One of the biggest factors being a very unethical mission the Initiative sent her on (one she knowingly agreed to) to sink a ship full of children. The mission was successful, but it obviously wasn't pretty and it's stayed with her. As far as Syllona believes a change in leadership couldn't make things harder than they already are.(she's wrong, so so wrong)
